Slovenia took an early lead through Andraž Kirn in the 11th minute, but Iceland equalised through Birkir Bjarnason in the 22nd.
Iceland gained the upper hand with a penalty shot just four minutes later. The elation was short-lived as Slovenia were awarded a penalty shot 15 minutes from half-time.
The second half was all about Slovenia despite good efforts by both sides.
Captain Boštjan Cesar made it 3:2 in the 61st after a corner shot and Rene Krhin set the final score in the 85th minute.
The match came less than three months after Iceland, who are third in Group E with nine points, beat Slovenia 2-1 in Ljubljana.
Slovenia now have two wins and six points from seven games to climb from the bottom of Group E ahead of Cyprus.
This was the second win under coach Srečko Katanec after a surprisingly convincing 2:0 win against Turkey in a friendly in late May.
