Gold went to Severin Freund of Germany, who was dominant in the first two runs, while the second-placed competitor on Friday, Anders Bardal of Norway, grabbed silver.
This is the first medal at world ski flying championships for the 21-year-old Prevc, who won silver at the normal hill and bronze at the normal hill at the Sochi Winter Olympics last month.
Slovenian veteran Robert Kranjec, who was defending his gold medal from the Ski-Flying World Championships in Vikersund in 2012, finished 29th, while his compatriot Jurij Tepeš took 15th place.
The organisers hope that the wind will not blow away the team event, which is scheduled for Sunday.
